Gephyrosaurus belongs to an extinct group of small lizardlike lepidosaurians, that originated in the Early Jurassic. It is classified within the Sphenodontia, but technically this group lies phylogenetically within the Rhynchocephalia, with its sister group the Sphenodontia.
